All steps of CD manufacturing are done in a cleanroom vacuum. I'd say the strange stains/spots on brand new CDs are from the cleaning liquid after they applied the metal layer.

CDs rot because the plant didn't use standard colours for either the print for the paper or CD print itself. Another reason is that the protective lacquer layer isn't applied properly.

That's one important cause why cheap CDRs turn to shit so quickly
